A little background to start: The main player character is Bastila's love interest. He is known simply as The Padawan, or the name the player chooses, for most of the game. She knows who he really is, but chooses to keep this hidden. Darth Malak is the primary villain. He was apprentice to Darth Revan, but Darth Revan was defeated before the game starts. Revan and Malak were Jedi war heroes who went off after Mandalorian soldiers to fight them and save the worlds they were invading. They turned to the dark side. Revan was defeated, and Malak took over as the Sith Lord.
Back to the game timeline: After leaving Dantooine, Bastila's group goes to find the other Star Maps that lead to the Star Forge. Their first stop is Tatooine, where Bastila learns that what she thought she knew about her mother and father was not true. She thought her mother had basically forced her father to abandon her in order to chase riches hunting on various worlds. When they run into her mother on Tatooine, she learns that her mother was, and still is, terminally ill. Her father did what he did to try to keep her from their problems and to try to earn enough to save his wife.
The group then goes to Kashyyyk where they learn more about Zaalbar, their wookie companion. They find Jolee Bindo and allow him to join their quest. They travel to Manaan, where they do much to help/save the Selkath. They fight Sith soldiers and apprentices all along the way. Here on Manaan, they fight Darth Bandon, the primary apprentice to Darth Malak.
Right after the Manaan, their ship is captured by the Sith warship, the Leviathan. The group manages to escape their cells, but Darth Malak arrives. Before they fight, he reveals to the Padawan that he is Malak's former master, Darth Revan. Bastila explains that Darth Revan's memory was damaged during the battle when he was captured by the Jedi. She tells of how Malak turned on Revan while he was fighting the Jedi. She was one of these, and managed to save Darth Revan and give him a new identity. She convinced the Jedi Council to allow him to live and train him. This is obviously a lot for The Padawan to take in. Darth Malak laughs, enjoying the emotional upheaval he had caused. The Padawan, Bastila, and Carth all fight Darth Malak. Bastila sacrifices herself by blocking the door and holding Malak off long enough for The Padawan and Carth to escape.
When Bastila returns through the Rift, she has increased in her combat and Force abilities. For example, she has more experience with her lightsaber, Force Healing, and Force Push. Bastila is more reserved and quiet than before. This is because she has been rescued from whatever horrible fate Darth Malak had planned for her, and because she is afraid that The Padawan will never forgive her. She does have more faith in her companions abilities as they have helped her along the way, during the search for the Star Maps.
